I would be willing to bet you got a OTA that wiped your changes. I have yet to get a OTA myself, but I have updated a few modules manually using Ford FDRS. It seems to be hit and miss wether the changes are retained or not. I would assume OTAs would be the same.
By taking a look at the wiring diagram, I think I can safely say its not logic or software related in the BCM. The fog light DRL and Headlight DRL are tied to the same output from the BCM. If the BCM software or output was the cause both DRLs (fog and headlight) on that side should be flicking...
With the limited data we have it seems to be specific to the projector headlight setup. It may or may not be related to the mod, no enough info at this point (at least for me). If it is mod induced I’m sure it’s probably logic in the BCM related and it can probably be overcome.
