Ignore the checksum error warning and continue with the write - FORScan will automatically correct the checksum so the warning message it gives is redundant.

Yeah I heard the same thing from someone else too. I would suggest sending an email to the FORScan support team along with your log files here to see if they can get to the bottom of it or develop a test version that might work: https://forscan.org/contactus
There's no one correct way to do it but in the case of Global Windows I would make both changes in the DDM then write all, both changes in PDM and write all, then all changes in BCM and write all and then power cycle.

I'm not sure then because I don't see any value to disable any warning message. Maybe figure out the ohm resistance of the speaker and short the connector with a matched value resistor to trick it? Not sure if this is a good idea so maybe someone here with better electronic knowledge than me...
I haven't played with it since the last gen F150s but here's a few things that might disable it that you could try: (backup ACM before the changes and expect a loud sound from the speakers when you write to the module)
