I have the factory spray in liner. I am not concerned about scratching it because it is a truck. I have read about some folks who will not put anything in the bed of their truck, but I don't know any of them personally. Historically, drop in bed liners like yours suffered from holding moisture and rotting the bed. With the switch to Aluminum beds this should be less of an issue. Good luck with them!
